Abstract (German)
Die vorliegende Arbeit beschäftigt sich mit der Untersuchung und Charakterisierung zweier Transkriptionsregulatoren von Pyrococcus furiosus. Dabei handelt es sich um den Hitzeschockregulator Phr und den Regulator des Schwefelstoffwechsels SurR.
Innerhalb dieser Arbeit wurde ein ROMA (run-off transcription-microarray analysis)-System für Pyrococcus furiosus entwickelt. Mit der Kombination aus in vitro Transkription und Microarray-Analyse konnte das Regulon des Transkriptionsregulators Phr bestimmt werden. Dabei konnte Phr genauer charakterisiert und seine Rolle bei der Regulation der Hitzeschockantwort definiert werden.
Um die Regulation aller Gene im Genom zu untersuchen, wurde ein in vitro System entwickelt, mit dem es möglich war, mit SmaI gespaltene chromosomale DNA von Pyrococcus furiosus zu transkribieren. Die genomischen Transkriptionen wurden mit und ohne Phr durchgeführt. Der Vergleich einer basalen und einer regulierten Transkription erfolgte durch Microarray-Analysen, welche in Kooperation mit Dr. Gerrit Schut (University of Georgia, Athens) durchgeführt wurden. Dafür wurde die in vitro synthetisierte RNA mit Fluoreszenzfarbstoffen markiert und mit einem Microarray hybridisiert. Mit diesem ROMA-System für Pyrococcus furiosus konnten sechs neue Gene, welche zum Regulon von Phr gehören, identifiziert werden. Dabei handelt es sich um: PF0624, PF1042, PF1291, PF1292, PF1488 und PF1616. Ihre Promotorregion wurde in standard in vitro Transkriptionen eingesetzt und so die Regulation durch Phr für jedes Gen einzeln nachgewiesen.
Des Weiteren konnte durch ein Alignment der Promotorregionen dieser Gene das Erkennungsmotiv von Phr genauer definiert werden. Dabei wurde die Sequenz 5- TTTAnnnACnnnnnGTnAnnAAA-3 identifiziert. Diese wurde in eine in silico Genomanalyse eingesetzt, welche ergab, dass nur die von Phr regulierten Gene das Phr Bindemotiv im Promotorbereich besitzen.
Fünf der neuen von Phr regulierten Gene sind als hypothetische Proteine annotiert. Aufgrund von Sequenzanalysen konnte über ihre genaue Funktion nur spekuliert werden. Die vorliegende Arbeit hat jedoch gezeigt, dass sie eine Rolle bei der Hitzeschockantwort spielen. Das sechste Gen codiert für die myo-Inositol-1-phosphat-Synthase. In der Promotorregion des Gens konnten zwei Bindestellen von Phr durch EMSA-Experimente nachgewiesen werden.
Mit dem in dieser Arbeit etablierten ROMA-System ist eine Methode etabliert worden, mit der es möglich ist, die Regulons weiterer Transkriptionsfaktoren von Pyrococcus furiosus zu definieren.
Der Transkriptionsregulator SurR wurde in Kooperation mit Dr. Gina Lipscomb (University of Georgia, Athens) charakterisiert. Dabei wurde das Protein durch in vitro Transkriptionen und Primer Extension-Experimente untersucht. Es konnte seine Funktion als Transkriptionsregulator und seine Rolle bei der Regulation der Expression von am Schwefelstoffwechsel beteiligten Genen nachgewiesen werden. Außerdem wurde festgestellt, dass es sowohl als Aktivator wie auch als Repressor wirkt. In in vitro Experimenten aktivierte SurR die Transkription der Gene der membrangebundenen Hydrogenase I und der beta-Untereinheit der Hydrogenase I und hemmte die Transkription der Gene der Proteindisulfid-Oxidoreduktase und der NAD(P)H abhängigen Schwefelreduktase. Außerdem aktivierte SurR die Transkription seines eigenen Gens in vitro.
Es konnte in dieser Arbeit die Evidenz dafür erbracht werden, dass die Bindeaffinität von SurR durch einen Redoxschalter beeinflusst wird. Dabei handelt es sich um zwei Cysteine im N-terminalen wHTH-Motiv von SurR, deren SH-Gruppen eine Disulfidbindung ausbilden. Der Redoxzustand dieses CxxC-Motivs beeinflusst die Konformation der DNA-Bindedomäne. Dies bestätigten Untersuchungen der Kristallstruktur von SurR und einer SurR-Mutante, die von Dr. Gina Lipscomb durchgeführt wurden. Bei der Mutante wurden die Cysteine des CxxC-Motivs durch Alanine ausgetauscht. Somit konnte sie ihre Konformation nicht mehr ändern, sondern lag immer im "reduzierten" Zustand vor. Durch Untersuchungen im zellfreien System konnte in dieser Arbeit bestätigt werden, dass nur reduziertes SurR die Transkription beeinflusst. Dabei wurde kolloidaler Schwefel in Form von Polysulfidlösung als Oxidationsmittel in die in vitro Transkriptionen eingesetzt. Dadurch wurde SurR in die oxidierte Form überführt, und wie erwartet konnte oxidiertes SurR die Transkription nicht mehr regulieren.

The present work describes the characterisation of two transcription regulators of Pyrococcus furiosus. These are the heat shock regulator Phr and a regulator of the sulfur metabolism SurR.
A ROMA (run-off transcription-microarray analysis)-system was established for Pyrococcus furiosus. The combination of whole genome in vitro transcription and microarray-analysis provides the possibility to identify the regulons of different transcription regulators. For this project Phr was chosen as a model protein. The regulator was further characterised to determine its role in the heat shock response.
To examine all genes simultaneously an in vitro transcription system was established using chromosomal DNA from Pyrococcus furiosus as template. The whole genome transcription was carried out in the presence and absence of Phr. For the identification of target genes the two types of in vitro RNA-pools had to be analysed. Using microarrays the basal and regulated transcription were compared. This was done in cooperation with Dr. Gerrit Schut (University of Georgia, Athens). For the microarray-analysis the in vitro transcribed RNA was labelled with fluorescent dyes and hybridized with a microarray. Using this ROMA-System for Pyrococcus furiosus six novel genes regulated by Phr were identified. These were: PF0624, PF1042, PF1291, PF1292, PF1488 and PF1616. Their promoter region was analysed in standard in vitro transcription experiments and the regulatory effect of Phr was proven for each gene in an independent assay.
The alignment of the novel genes defined a new Phr-binding site: 5- TTTAnnnACnnnnnGTnAnnAAA-3. This binding site was used in an in silco genome analysis. This experiment showed that only the identified genes have a Phr-binding site downstream of the TATA-box overlapping the transcription start-site.
Five of the novel genes regulated by Phr are annotated as hypothetical proteins. This work showed that they are part of the heatshock response. The sixth gene encodes for the myo-inosithol-phosphat-synthase (MIPS). EMSA-experiments detected two binding sites of Phr in the promoter region of the mips gene.
The ROMA-System provides the possibility for the identification of the regulons of further transcription regulators of Pyrococcus furiosus.
SurR was examined by in vitro transcription and primer extension-analysis. This work provides evidence that this protein is a transcription regulator and is involved in the regulation of genes of the sulfur metabolism. SurR regulates the transcription as an activator and as a repressor. In vitro experiments showed that the protein activates the transcription of the genes encoding the membrane-bound hydrogenase and the sulfhydrogenase beta subunit and represses the transcription of the genes encoding the protein disulfide oxidoreductase and the NAD(P)H-dependant sulfur reductase. SurR also activated the transcription of its own gene in vitro.
Furthermore this work substantiated that the binding activity of SurR is affected by a redoxswitch. This involves two cysteines of the N-terminal wHTH-Motiv of SurR, which SH-groups form a disulfidbond. The redox-potential of this CxxC-motif affects the conformation of the DNA-binding site. SurR and a SurR-Mutant were analysed by in vitro transcription assays. In the SurR-mutant the cysteines of the CxxC-Motiv were exchanged by alanines, so that this protein was fixed in the "redox conformation". In vitro transcription experiments showed that only reduced SurR acts as regulator. Therefore colloidal sulfur in form of polysulfidsolution was used as oxidant reagent in the cell-free reaction. The transcription regulator SurR was characterized in cooperation with Dr. Gina Lipscomb (University of Georgia, Athens).
