Post-transcriptional gene silencing is a fundamental process that is mainly mediated by AGO proteins and by the CCR4-NOT deadenylase complex. AGO proteins associate with small noncoding RNAs, which guide them to recognize specific target RNAs. In case of perfect pairing between the miRNA and the target mRNA, AGO proteins possess endonucleolytic activity and can cleave their targets. In case of partial overlap, they recruit auxiliary factors like TNRC6A-B-C proteins, which function as a flexible scaffold between AGO proteins and downstream effectors like the CCR4-NOT complex. The CCR4-NOT complex is the major deadenylase complex in the cell and plays a key role in mRNA degradation by catalyzing the removal of poly(A) tails, a process also known as deadenylation. For bulk mRNAs, the deadenylation process is followed by translational repression, and decapping, through the recruitment of the decapping complex via several accessory proteins, like the helicase DDX6, and target degradation through the major cytoplasmic nuclease 5ʹ-to-3ʹ exoribonuclease 1 (XRN1). While AGO proteins are guided to their specific targets by around 1000 miRNA genes (Kim et al., 2021), in the human genome there are over 2000 RNA Binding Proteins (RBPs) that recognize specific sequence motifs or structural elements, and for most of them, their impact on microRNA-mediated decay is still unknown (Corley et al., 2020). Moreover, specific modifications of the mRNA, like m6A, can regulate gene expression by recruiting the CCR4-NOT complex through the YTH domain-containing protein YTHDF2. By systematically comparing and analyzing the different interacting partners of YTHDF2, we found out that not only YTHDF2 did not interact with the miRISC complex, but also exhibited a weak in vivo interaction with the CCR4-NOT complex and an RNA-dependent interaction with the cytoplasmic poly(A) binding protein 1 (PABPC1). Moreover, we demonstrated through tethering experiments that TNRC6A-B-C proteins depletion did not increase YTHDF2 activity, thereby excluding a possible competitive effect for the CCR4-NOT complex. Furthermore, we found out that YTHDF2-mediated mRNA decay through the CCR4-NOT complex relies on the interaction between NOT6 and NOT7. Additionally, we not only showed that, unlike AGO2, YTHDF2 activity was not affected by DDX6 depletion, but also that only a small pool of the YTHDF2 tethered 5BoxB beta-globin reporter undergoes 5 ́-3 ́decay in XRN1 K.O. cells. Finally, steady-state full-length mRNA sequencing (FLAM-Seq) act at profiling the poly(A) tail in the triple knockdown (KD) of YTHDF and TNRC6 paralogs, showed a shortening of the poly(A) tail, almost comparable to the steady state poly(A) tail profiling of XRN1 depleted HEK 293T cells, which is correlated with an increase in mRNA stability. These findings indicate that m6A, and AGO auxiliary factors have different effects on miRNA-targeting, paving the way for new studies on how different RBPs affect CCR4-NOT complex recruitment and miRNA-targeted deadenylation and in general 5 ́-3 ́mRNA decay.

Die posttranskriptionelle Gen-Stummschaltung ist ein grundlegender Prozess, der hauptsächlich durch AGO-Proteine und den CCR4-NOT-Deadenylase-Komplex vermittelt wird. AGO-Proteine verbinden sich mit kleinen nichtkodierenden RNAs, die ihnen dabei helfen, spezifische Ziel-RNAs zu erkennen. Bei perfekter Paarung zwischen miRNA und Ziel-mRNA besitzen AGO-Proteine endonukleolytische Aktivität und können ihre Ziele spalten. Bei teilweiser Überlappung rekrutieren sie Hilfsfaktoren wie TNRC6A-B-C-Proteine, die als flexibles Gerüst zwischen AGO- Proteinen und nachgeschalteten Effektoren wie dem CCR4-NOT-Komplex fungieren. Der CCR4- NOT-Komplex ist der wichtigste Deadenylasekomplex in der Zelle und spielt eine Schlüsselrolle beim mRNA-Abbau, indem er die Entfernung von Poly(A)-Schwänzen katalysiert, ein Prozess, der auch als Deadenylierung bekannt ist. Während AGO-Proteine von rund 1000 miRNA-Genen zu ihren spezifischen Zielen geleitet werden (Kim et al., 2021), gibt es im menschlichen Genom über 2000 RNA-Bindungsproteine (RBPs), die spezifische Sequenzmotive oder Strukturelemente erkennen, und zwar für die meisten davon Ihr Einfluss auf den microRNA- vermittelten Zerfall ist noch unbekannt (Corley et al., 2020). Darüber hinaus können auch spezifische Modifikationen der mRNA, wie m6A, die Genexpression regulieren, indem sie den CCR4-NOT-Komplex über das YTH-Domänen enthaltende Protein YTHDF2 rekrutieren. Durch den systematischen Vergleich und die Analyse der verschiedenen Interaktionspartner von YTHDF2 fanden wir heraus, dass YTHDF2 nicht nur nicht mit dem miRISC-Komplex interagierte, sondern auch eine schwache In-vivo-Interaktion mit dem CCR4-NOT-Komplex und eine RNA-abhängige Interaktion mit dem Zytoplasma aufwies Poly(A)-bindendes Protein 1 (PABPC1). Darüber hinaus haben wir durch Tethering-Experimente gezeigt, dass der Abbau der TNRC6A-B-C-Proteine die YTHDF2-Aktivität nicht erhöhte, wodurch ein möglicher Konkurrenzeffekt für den CCR4-NOT- Komplex ausgeschlossen wurde. Darüber hinaus haben wir herausgefunden, dass der YTHDF2- vermittelte mRNA-Zerfall durch den CCR4-NOT-Komplex auf der Interaktion zwischen NOT6 und NOT7 beruht.
