Abstract (English)
Lsh is an essential epigenetic regulator protein and is required for both de novo and
maintenance DNA methylation (Zhu et al., 2006) (Myant and Stancheva, 2007) (Dunican et
al., 2015). Lsh deficiency results in perturbed heterochromatin structure, abnormal mitosis
and de-repression of transcription (Huang, 2004) (Yan et al., 2003b), which is mainly due to
a severe decrease in DNA methylation levels. Loss of Lsh preferentially reduces DNA
methylation at repetitive elements (Dennis, 2001) (Geiman et al., 2001), but also at stem cell
genes (Xi et al., 2009) and imprinted regions (Fan et al., 2005). Lsh is thus considered as an
important player in the establishment of transcriptionally inactive chromatin.
As DNA methylation is repressed by nucleosomes, allowing DNA methylation only in the
linker regions, DNA in a nucleosomal complex requires active changes in nucleosome
structure to render DNA accessible for Dnmts (Robertson et al., 2004) (Takeshima et al.,
2006) (Felle et al., 2011a) (Schrader et al., 2015). Due to its conserved ATPase domain and
its chromatin-specific functions, the Snf2-like family member Lsh (Flaus et al., 2006) is
supposed to mobilize nucleosomes in an ATP-dependent manner, regulating DNA
accessibilty and thus DNA methylation. However, its capability to move nucleosomes has not
been addressed so far.
Therefore, a detailed characterization of the chromatin remodeling functions of Lsh was
performed in vitro.
Gel retardation assays and MST measurements demonstrate a preferred binding to longer
DNA molecules, a preference in the binding to nucleosomes containing symmetric linkers,
and reveal cooperative binding. Collectively, the binding assays suggest multimerization
upon binding to DNA at the entry/exit sites of nucleosomes. This implies the spreading of Lsh
in a nucleosomal array, probably marking genomic regions by this way in vivo. Despite its
relationship to chromatin remodeling enzymes, Lsh did not mobilize nucleosomes in vitro.
In addition, nucleosomes by their own, or in combination with Dnmts, did not stimulate its
ATPase activity. However, RNA was found to associate with Lsh and to exhibit stimulatory
effects on Lsh ATPase activity. The RNA-stimulated activity is further enhanced by
nucleosomes, realizing that RNA-dependent ATPase activity of Lsh works best with arrays.
Competitive EMSAs show that nucleosomes and RNA occupy the same binding site on Lsh.
RNA is displaced from Lsh at increased nucleosome concentrations, suggesting dynamic
binding of substrates that may be required for its ATPase activity. RNA appears to be the
limiting factor in terms of the activity of Lsh, and the enzyme is probably inactive when it is
tightly bound to nucleosomes.
Moreover, Lsh exhibits increased ATPase activity with complex structured RNAs, indicating
that the ATPase activity could be stimulated by specific RNAs.
Besides, the presented work offers data to unveil whether the proposed remodeling
capability of Lsh could play a role in the interpretation of 5-hmC as an epigenetic mark (Shen
and Zhang, 2013) (Spruijt et al., 2013). The binding affinity of Lsh to 5-hmC modified DNA is
higher than to unmodified DNA, and the ATPase activity of Lsh is stimulated, yet weakly, by
hydroxy-methylated dinucleosomes.

Lsh gehört zur Familie Snf2-ähnlicher ATPasen (Flaus et al., 2006) und ist ein essentieller epigenetischer Regulator. Dabei wird Lsh sowohl für die de novo als auch die maintenance DNA-Methylierung benötigt (Zhu et al., 2006) (Myant and Stancheva, 2007) (Dunican et al., 2015). Das Fehlen von Lsh führt zu anormaler Heterochromatinstruktur, anormaler Mitose und Derepression der Transkription (Huang, 2004) (Yan et al., 2003b). Dies begründet sich hauptsächlich darin, dass die Abwesenheit von Lsh eine erhebliche Abnahme der DNA-Methylierung zur Folge hat, und zwar vorwiegend an repetitiven Elementen, Stammzell-Genen sowie imprinteten Regionen (Dennis, 2001) (Geiman et al., 2001) (Xi et al., 2009) (Fan et al., 2005). Lsh spielt demnach eine wichtige Rolle bei der Etablierung transkriptionell inaktiven Chromatins. Da die DNA-Methylierung durch Nukleosomen inhibiert wird und somit DNA-Methylierung nur in Linkerregionen möglich ist, müssen nukleosomale Strukturen auf eine Weise verändert werden, dass DNA- Methyltransferasen (Dnmts) Zugang zu nukleosomaler DNA haben (Robertson et al., 2004) (Takeshima et al., 2006) (Felle et al., 2011a) (Schrader et al., 2015). Aufgrund seiner konservierten ATPase-Domäne und seinen Chromatin-spezifischen Funktionen besteht die Annahme, dass Lsh Nukleosomen ATP-abhängig mobilisiert und dadurch den Zugang zur DNA und somit auch die DNA-Methylierung reguliert. Allerdings wurde bisher nicht untersucht, ob Lsh tatsächlich in der Lage ist, Nukleosomen zu bewegen. Aus diesem Grund wurde eine detaillierte Charakterisierung der Chromatin-Remodeling-Funktionen von Lsh in vitro durchgeführt.
EMSAs und MST-Messungen zeigen eine bevorzugte Bindung von Lsh an lange DNA-Moleküle sowie an Nukleosomen mit symmetrischen Linkern und legen ein kooperatives Bindungsverhalten nahe. Insgesamt deuten die Bindungsstudien darauf hin, dass Lsh an die DNA nahe der entry/exit-Stellen von Nukleosomen bindet und in Folge dessen multimerisiert. Dies lässt darauf schließen, dass sich Lsh in einem nukleosomalen Array ausbreitet und so genomische Regionen in vivo markiert. Lsh ist zwar mit Chromatin-Remodelern verwandt, scheint jedoch angesichts der Ergebnisse der Chromatin-Remodeling Assays nicht in der Lage zu sein, Nukleosomen in vitro zu mobilisieren. Auch konnte die ATPase-Aktivität von Lsh weder durch Nukleosomen alleine noch in Kombination mit Dnmts stimuliert werden. Interessanterweise wurde jedoch festgestellt, dass Lsh mit RNA assoziiert und RNA die ATPase-Aktivität von Lsh stimuliert. Weiter konnte gezeigt werden, dass die RNA-stimulierte ATPase-Aktivität von Lsh durch Nukleosomen verstärkt wird. Die besten Resultate wurden
diesbezüglich mit einem nukleosomalen Array erzielt. Entsprechend den Ergebnissen der kompetitiven EMSAs binden RNA und Nukleosomen an dieselben Bindungsstellen von Lsh, wobei RNA bei erhöhten Nukleosomenkonzentrationen verdrängt wird. Substrate, die für die Aktivität der ATPase-Funktion von Lsh benötigt werden, interagieren demzufolge wohl auf dynamische Weise mit diesem Protein. In Bezug auf seine ATPase-Aktivität scheint RNA der limitierende Faktor zu sein. Das Enzym ist wahrscheinlich inaktiv, wenn es eng mit Nukleosomen assoziiert ist.
Zudem konnte in Anwesenheit von komplex strukturierten RNAs eine gesteigerte ATPase-Aktivität von Lsh festgestellt werden. Dies deutet an, dass spezifische RNAs die ATPase-Aktivität stimulieren.
Über die grundlegende Charakterisierung seiner Remodeling-Funktionen hinausgehend wurde in der vorliegenden Arbeit unter anderem untersucht, ob Lsh 5-hmC als epigenetisches Mark interpretiert. In diesem Zusammenhang konnte gezeigt werden, dass Lsh besser an 5-hmC-modifizierte DNA bindet als an unmodifizierte DNA und dass seine ATPase-Aktivität unter bestimmten Bedingungen durch hydroxy-methylierte Dinukleosomen stimuliert wird.
